Encode non-contiguous chapters?

I would like to be able to encode non-contiguous chapters. For example, a video has 10 chapters, and I would like to encode only chapters 1,3,6, and 9, creating a single video output that contains just those chapters and not the intervening ones. Is that possible? If so, how?

Not with HandBrake, sadly. You can encode the chapters individually and combine them afterwards using other tools, depending on your output container (MP4 or Matroska).
