Were you running from a DVD or pre-ripped to your hard disk?
Kind of sounds like you are hitting the DVD Drive's I/O Limit.

Using the same hardware as you (6GB DDR3), I am receiving an average of 393 FPS.
First, I rip the source to an ISO via MTR4 and then process via Handbrake.
I ran an additional test from DVD, and was sitting pegged around 120FPS.

Man do I wish I could afford one of them . Makes my macbook pro from 2008 look crap with it's 24 - 30 fps with the Apple TV preset.
