It'd be great if there were a way to relabel the audio tracks before conversion. Often the commentary track is generically labeled, or there's more than one commentary track. So It'd be nice to be able to label them "Cast commentary" or "Director's Commentary."
I haven't found a way to relabel them after conversion, and still keep all of the tracks (in Quicktime)

Try using Subler - it's a small mp4 utility primarily designed for turning external SRT subtitle files to embedded Quicktime softsubs but it should allow you to tweak your audio track names.
