Incomplete encoding

For the life of me I can't seem to get a complete encoding. I'm trying to re-encode an avi (from EyeTV + plextor box). Handbrake whirs away happily, reports a successful encoding, but the resulting file is a) only a fraction of the original movie and b) slightly corrupted (dropped sequences - digital snow). In this particular run, I had a 2 and a half hour movie that Handbrake converted to a 7 and a half minute clip. I've tried a variety of different films with various results (usually closer to half and hour). I've been using ffmpeg, Turbo.264, MPEG Streamclip, and iSquint/VisualHub all successfully on these same files, so this is a little mysterious (and before you ask - yes, these other techniques work fine, I just wanted to see how Handbrake stacked up against them in terms of quality/speed)

I'm on a first gen. MBP running 10.5.6, and I'm using Handbrake 0.9.3. When I first had the problem, I cleansed the system of all relics of old versions and completely reinstalled Handbrake with exactly the same result. I haven't seen any reports of similar things on the forums, so I don't know what to make of this.

What version of VLC are you using?

I have a copy of VLC 0.9.2, but I'm not sure I see the relevance - I'm not using it at any stage of the proceedings. Does Handbrake interact with installed components of VLC in some way?

Edit: Ah, I see that handbrake does go and use some VLC components. However, from the description, it looks like it is just the decss library. Would VLC interfere with/be a part of pure encoding? What would be the recommended version of VLC?

VLC has no relevance on anything but encoding encrypted dvd's right from the disk.

Okay, so my reading of the docs was correct - VLC is just relevant to the deCSS stuff. Anyone else have any ideas, or even suggestions of more information I could provide to help debug the problem?

It's *not* DeCSS. It's libdvdcss. There is a difference.

decss / libdvdcss really needs cleared up. You don't need to be confusing them due to their legality.

You've either got a screwed up source file, or there is a bug somewhere in HandBrake that's causing it. So you might try compiling the source code yourself, or wait for the next release or snapshot built (no eta on either right now)

I know eddyg has spent alot of time fixing issues with DVB streams and such for New Zealand broadcasts. It's possible some of his work fixes this.
