If I have a .mkv-file where everything is fine except its encoded with wring audio codec, is it an easy way to recode just the audio?
I don't want to change anything with the video but I have no clue how its encoded.
Can I just re-code the audio track but not the video track?

Not with HB, try ffmpeg.

Another option is to encode with HandBrake, then use MKVToolNix to combine the video from the source and the audio from the transcoded file into a new MKV.
