2001 MKV to MP4 conversion results in strange picture

I recently converted a Blu-Ray rip (mkv file generated with MakeMKV) of
2001: A Space Odyssey into MP4. I used deinterlace fast (although I
probably didn't need to). The result is very strange picture. When I play
the file with Windows Media Player, there is no picture at all, there is
just a green sound line across the screen that vibrates to the sounds of
the film. When I play the file with DIVX, the picture is changed into a
distorted, almost tv-sized resolution that is pretty much square. Only in
VLC Media Player does the picture look true to what it's supposed to. Any
idea what I've done wrong and how I fix it?

(I have checked the FAQ, read the documentation, searched a great number of places and I still can't figure out exactly what I've done wrong. Also, I apologize, but I don't understand what code brackets are or how I'm supposed to use them in this context.)

Try the nightly, the year+ old release didn't handle interlaced VC-1 very well.

2001 isn't interlaced, it's just VC-1.

I would say I didn't have any problems with 2001, but Handbrake did it wrong when I did it eons ago. I redid it, and it came out fine.
