Been using handbrake for years with no problems.
Haven't changed my settings in months.
Recently HB started hanging at 99.99% or 100% without moving to the next title in the queue. Tends to happen more when converting to mp4, but occasionally hangs when converting to MKV.
I believe it only happens when converting recorded TV content as opposed to blurays or DVDs. Using Windows Media Center to record WTV files. Using MCEbuddy to convert from WTV to MKV, and then Handbrake to compress to MP4.
This encode hung on 99.99% and the resulting mp4 was unplayable in VLC.

Are you being patient enough? The time estimate is just an estimate, and it can take a long time to do the housekeeping after the encode is finished. Go for a walk instead of watching the clock ;?)

quite patient.
It was stuck on 100% for more than an hour before I killed the process.
The other file that failed was stuck on 99.99% for almost 2 hours before I killed it.
