0.9.8 shows no subtitles on Apple TV (or iTunes)

I have a problem that has started from Handbrake 0.9.6 and still exits up
to now (0.9.8)
I don't know if the same problem appears in Windows, but in Mac I cannot
find the solution.
I use Handbrake 0.9.8 for Mac, so as to embed the Greek subtitles and then
to be able to watch the film on my Apple TV via iTunes.
There was no problem up to Handbrake version 0.9.5
But since I installed 0.9.6, the subtitles are gone, when I try to watch
the film in iTunes (10.6.3).
It is rather strange that I can see the film perfectly on VLC. I can choose
via the menu the appearance of the subtitles or not.
And it is also strange, that in iTunes there is such a choice for the
subtitles, but either you choose to appear or not to appear, the subtitles
do not appear!
Does anybody has the same problem with me?

I downloaded, installed and tried the nightly build of Handbrake for Mac (HandBrake-4914svn-MacOSX.6_GUI_x86_64.dmg), but the problem remains.
I am seriously thinking to downgrade to 0.9.4
Does anyone of the Handbrake Project know what is going on?
Usually, when there is a newer version, you keep in safe the solved problems, and you try to solve unsolved problems!

AppleTV and iTunes don't support SRT subtitles.

Yes, but we do convert text subs to TX3G when the container is MP4.

I don't agree with s55. Handbreak can excellently support and embed SRT subtitles.
I repeat: "I had no problem with Handbreak up to 0.9.4 version".
Suddenly, from 0.9.5 and after, the subtitles cannot be shown ONLY in iTunes (and on Apple TV, which just communicates with my iTunes server).
What has changed? This is the big question!
Anyone with the same problem and how he solved it??

Let me inform the Forum community, that the subtitles are now back to their place without any explainable reason!
I used Handbrake in two movies. I used external files as subtitles (in .SRT format), and they were embedded perfectly!
No other comments (until further notice!!)

I am having a similar problem. Subtitles are present in the original MKV, 'English' shows up in the mv4 encode in quicktime and itunes, but nothing actually appears when they are selected. Never seen this problem before.
