Ive converted some gameplay of me on SFIV and when I tested this file on the PS3 it stutters... but on my PC its fine.

Please update to HandBrake 0.9.6 and try Same as source, Constant Framerate.

Well I uninstalled 0.9.6 since the "Target Size" feature was taken away and am staying on 0.9.5.
But I did install it for 1 encode and 0.9.6 does the same thing.. it might not be a handbrake problem because my source file has problems on the
PS3 for some reason. Im capturing game footage in Helix YV12 format. Could be something to do with it.

The decoders built into appliances like the PS3, ipod, or whatever tend to have all kinds of limitations. It is not surprising that a file plays without issues on a PC but proves to be incompatible with device X. Don't know anything about the PS3 but I think you might want to use something else than handbrake for the job. Namely DVDFab, supports "target filesize" and comes with a PS3 encoding profile.
