With the new version, I see that the Apple TV preset uses constant quality. With this setting, you don't need 2 pass encoding?
Also - the preset is set at 59%.
Is there any benefit of moving this to 60-62%? I've read in other posts people moving it as high as 62%.
I'm encoding regular DVD's for my Apple TV.
I just want to find a setting and stick with it for general encoding.
Should I increase the %?

59% is a good middle of the line number right now. I use 62% for clean sources that I really want to shine, like dreamworks or pixar stuff. I use 58% for old, crappy, grainy sources that tend to bloat the bitrate needlessly. That's really all you need to know.

I watch the Apple TV on a 56" and 61" DLP HDTV. Does this make a difference?
I'm not converting stuff like Pixar, etc. - just your basic recent release DVD's.
Still stay at 59% or would it be better to bump it to 60 or 61%?

personally I use 62% for new releases
though as was said, file size will increase.
Ultimately let your eyes be the judge. Try a few tests. FWIW, anything above 62% is likely needless bloat no matter the screen size.
