Transcoding for Roku - Corrupt source file?

I transcode videos from MKV to MP4 to better play on my Roku. Every once in a while, I end up with a file that constantly has to reload - typically in the same spot(s), even if re-transcoded, as well as taking longer than usual to load.

My suspicion is that the input file was corrupted at those times within the video. Does that sound reasonable?

If so, is there a way to test for corruption and/or fix it?

Check your logfiles, if there was/is corruption you would see errors appear in those
