I have a MKV which contains subtitles, but i missed to mark the default subtitle track.
Instead of a complete new transcoding session i would like to mark the subtitle as default.
Is there an option in handbrake to just pass the video stream 1:! (like with the audio sources) or does anybody know a tool to solve this issue?

No, there is not an option in Handbrake to do this.
However, since you used the MKV container, it's a simple matter to use mkvtoolnix to open the Handbraked file, and set the subtitle setting to default.
