I have a video someone made and it has a huge border on all sides.
Is there some way to crop out everything except the video therein? Keeping the video.

HB isn't seeing detecting the border, but you can manually adjust cropping to remove it.

If the border isn't black, handbrake's auto-crop isn't going to see it as unneeded, like mduell says. You will probably have to encode short segments few times to get the right numbers for the manual crop.
