Crop 3D to 2D

I am running HandBrake1.0.7 (2017040900) and macOS Sierra 10.12.5 (16F73).

I want to crop a 3D MKV rip to 2D. That is, there are two images in the original 1920 x 1080 file, one on top of the other, and I want to keep one of the images. Doesn't matter which one.

When I go to picture, and pick Custom Cropping, I want to put 540 in the bottom (or top) field, but I am prevented from going past 538. If I crop it by 538 I end up with a distracting line from the second image on the finished product.

Why can't I enter "540" into that field? I don't think this is a bug, but probably my lack of knowledge about the settings.

The "3D" portion is a separate track in an MKV file, if it came from a Bluray source.

Entering 540 would be saying, "Crop the top 50% of the video" on a 1080 source.

I'm guessing this is a restriction to avoid cropping 50% top and bottom, yielding no pixels. We could probably make that more intelligent to allow large cropping figures.

Yes, that's exactly what I want to do!

I'm still trying to figure out "why". What this MKV file created from a source other than Bluray?

If you were using the command line interface, you would not have the GUI-imposed restriction on the crop.

3D often has one very wide anamorphic picture stacked above another for the opposite eye in the same frame. I think the intention is to crop away the bottom image and correct the aspect ratio for just the top image, so the dual image 3D data essentially becomes regular 2D video.
