file won't play in Windows Media Player

I record TV shows off of cable using EyeTV. Sometimes I compress these using handbrake so I can watch the shows while traveling with a PC. Usually this works fine but occasionally I get a show that will not work in Windows Media Center. The audio works but no video. The file does work in VLC. These are run on a Mid 2010 MacPro running Sierra OSX 10.12.3 and handbrake 1.0.3. I use the same preset each time. Is there something here I can control or is it something about the original files?
