Handbrake 1.0.1: why can't I output max picture size?

Hi all,
My apologies if this sounds stupid. I've combed the forum and still don't get it. I'm using a 2015 Macbook Pro Retina, running El Capitan (10.11.6). I've been using Handbrake for years, but the new version has me confused. I'm converting movies from DVD to mp4 and I want my files to be the same size as the source: in this case (according to Handbrake): 720x480, Anamorphic 853x480 (though, according to VLC, the size is actually 720x576).

In Picture settings, I'm unable to increase storage size beyond 488x432 (or 496x432 if I crank modulus to 16).

Needless to say, the resulting h264 file is of considerably poorer quality than the original when viewed in full-screen mode (even on my laptop; obviously much worse when patched through a projector connected by HDMI).

I've tried creating a custom preset with "Source Maximum" for picture size, to no avail. I've tried setting anamorphic to custom and unclicking "keep aspect ratio," to no avail. (This lets me change Display Size width to 720, but it doesn't let me change height to anything beyond 432).

What gives? What am I missing? What am I not understanding here? Am I really condemned to transcode to a measly 578x428 pixel movie?

Ah, sorry... Found them.

Here's the encode log for the most recent operation (transcode of DVD called JAUJA; note that I was transcoding from a rip of this DVD, i.e. the VIDEO-TS folder).

Please let me know if you'd like to see other encode logs. I have many, all from transcodes where I encountered the same problem

Set the crop to 0. You are cropping a lot of pixels.

Alright, I'll give that a go. Worth noting that Handbrake was setting my crop automatically for me. I assumed the default would be optimized for the resource in question, so it never occurred to me change the crop...

In the meantime, what about settings for Anamorphic and Modulus? Should I make adjustments to those as well?

I'm just wondering, though: isn't the default (i.e. Automatic) crop set by Handbrake simply meant to eliminate letterboxing or pillarboxing, according to the aspect ratio of the film? In the example of the encode log I sent, the crop eliminates the pillarboxing on a 4:3 movie contained in a 16:9 container.

So I'm not sure this is ultimately where the problem lies. What I'm noticing with my Handbrake transcodes lately is a fairly severe reduction of quality that, now that I think about it, seems unrelated to the dimensions of the file (for instance, I just re-encoded the movie under discussion, with crop set to 0, and there's no noticible improvement in quality, though there is an addition of pillarboxes.) The poor quality is particularly egregious when I watch the MP4 in full screen mode on my laptop (for obvious reasons).

So is this a compression issue, rather than a cropping issue? Is there any way to improve the quality of the transcode (aside from moving the Preset slider to the right)?

A simple experiment is to update to the latest version of Handbrake (I found that 1.0.7 fixes a lot of issues), then select any preset you want and hit Start. Compare this video to what you have been getting and let us know what the difference is.
