Handbrake versus MKV and quality issues

I have historically used Handbrake (latest version installed is 0.9.9) on my MacBook for years to convert my DVD's to MP4's. I absolutely LOVE this program and it has helped me add my entire DVD library (over 1500 DVD's) to a hard drive that I can then stream them on my Apple TV. I recently bought a new iMac and downloaded Handbrake 10.0. I have had different problems since then. I will try and Handbrake one of my DVD's, just as I did before, and the end product is not viewable. It will have odd color streams etc.

I was told to put the DVD through MakeMKV Beta first - then Handbrake the finished product. I have been doing that and it works. However, the quality is very low. It's not a great quality on my computer and when I view it on my big screen it's terrible. Can anyone give me any advice? I thought I had my system down and now that I have the new computer everything has changed. I am happy to run things through MakeMKV first and then Handbrake. However, I need to know if there are settings I can change to ensure a quality finished product.

Any suggestions would be GREATLY appreciated. Thanks in advance.

By "color streams", are you referring to horizontal stripes running through the video, especially noticeable when things are moving?

If so, what do you have set in the Filters tab for Deinterlace, especially the pull-down under the two buttons for Deinterlace and Decomb?

Under Picture Settings under the filters tab Deinterlace is off. Then where it says deinterlace and decomb - decomb is chosen and then says off.

It's pixelated and has streaks of colored pixels up and down the screen. You can hear the audio but not see the picture. I just used MakeMKV for different movie tonight. I will post the log for it here - then directly below that I will post the log for what happens when I use the file that MakeMKV created and run it through Handbrake (I've never used pastebin before and so I hope I did this right). The end result is where the quality is bad (meaning the picture can be seen however, it just isn't a great quality - once it's on my big screen tv it looks bad).

On a side note two things I always do is 1- go in under the output setting - subtitles tab and under track choose Foreign Audio Search (Bitmap) (VOBSUB) with forced only and burned in boxes checked so that if there is any foreign language that is subtitled I don't miss it. 2- change the file type from .m4v to .mp4. I am not sure if I need to change the file type that way or not. But I assume that I need it that way for it to be an MP4 that will play on my AppleTV or other MP4 devices.

Another question I have is do I always have to run the DVD through MakeMKV now before I Handbrake it? Or are there times I can use Handbrake exclusively? Like I mentioned I used to always just use Handbrake with no issues. On the below movie I tried Handbrake only first - but when I hit the scan button it took about 10 seconds, said it was done, but made an MP4 that was 0 seconds long. -That log is also pasted below under Second Handbrake log.
