Washed Out Colour Using HandBrake

Hi, I need to convert an MKV file to an MP4, and HandBrake appears to be one of the only legitimate free options for media encoding around for OS X. However, when I convert a video, the colour is slightly washed out. Someone suggested that it's because I'm using Quicktime, but I've set my default media player to VLC. It seems like quite a few other people have been experiencing this problem. Is there a way around that?
