Can't make a good encode using seconds/frame option

I started to rip some of my Criterion blu-rays. I started with MakeMKV and then, opened the .mkv file on Handbrake (0.10) and encode to H.264.

Every Criterion film has a 14 second Criterion credit at the beginning. I tried to skip this credit beginning the encode 14 seconds later, when the film really starts.

So, something very strange happen when handbrake finishes the encode. The final video starts at the point I manage, but at the end, somehow, handbrake finishes the encode missing like 30 seconds / 1 minute before the end.

If I encode without skipping the 14 seconds credit, I have a perfect encode file. I even tried using the 'frame' option, but the encode problem is the same as the 'seconds' option.

Someone can help me?

P.S. I hope I've made myself understandable. I'm sorry for any language issue.

Encode logs from both types of encodes, "everything" and "start at 14 seconds", would make this a lot easier.
