Audio cuts out at start of new chapters

I'm ripping the Futurama DVDs with the windows client. The audio goes silent for a few seconds at the start of some chapter changes. This is encoding single pass, both with h.264 and AAC and xvid+mp3, on 44.1 and 48 for the sound. And with the VOB files copied locally with DVD decrypter. I also verified the sound was there by playing the VOB files directly.

Strangely, the previous version of handbrake ripped these files without messing up the audio.

Anyone know what's going on?

Probably not much use without your activity window logs from the encode, I'm afraid.
