Audio stopping at first splice of MOV file

I've got a one hour video created from a HD camera using MTS files. I
converted them to M4V files using Handbrake, then pieced them together in
Quicktime Pro and saved as a MOV file. When I use Handbrake to compress
the MOV file, the audio stops at the first point of the splice (happens to be 8 minutes into a 1 hour 14 minute video) of the MTS
files. Any suggestions?
