HandBrake

Some weirdness in creating chapters for the first of the series. HB finds all chapters, allows editing in the Chapters tab. But after the encoding is done, there are only a total of 5 chapters in the resulting m4v file, and the times are just **way** off. For example, by the time you get to chapter 4, it is recognized at some point at 2 hr. 10 min into the movie. Besides the chapter issue, everything encodes fine. Here are the settings:

H264/AAC, average bit rate 1800kbps, anamorphic, audio AC3 to Dolby Pro Logic II, 48/160 for audio.

Chapters works great on Dead Man's Chest.

I ripped this movie with MTR 3.0 r14d as Main Feature --- but not the title MTR chooses by default. By default it picks one that truncates most chapters and gives you an hour and half or so movie. Pick the longer title and go. Try that.
