Hi,
after upgrading from 0.9.3 to 0.9.4 (the 64-bit Version) my 1st gen Mac Pro (2 x dual code Xeon @ 2.66 GHz) repeatedly hat a kernel panic (the "turn your Mac off and on again" message). After digging around the Internet i found several accounts that Snow Leopard can't run in 64bit mode on the old Mac Pros since there is no 64bit EFI available for them. Does that mean i shouldn't use the 64bit version of HandBrake either? After all the Xeons are 64bit processors. Or may there be something else wrong with my System?
I use Snow Leopard with all available patches and recode unencrypted DVDs already copied to my hard drive.

Being able to boot a 64-bit kernel has nothing to do with being able to run 64-bit applications, so that's not it. Your Mac Pro has a 64-bit processor, so it can run HandBrake 64-bit.
This sounds like a hardware issue. Kernel panics can be caused by bad or failing hardware. You only see it when using Handbrake simply because it's a very processor-intensive application.
You should probably run the Apple Hardware test and/or have your Mac Pro examined by a specialist.

It should have come with your machine. If it came with only one disc, insert it, restart the machine and hold down the "D" key. The machine will boot and run the test. If it fails, you'll know.
If the machine came with 2 discs, it'll be the one that isn't the software install DVD.

Thanks for all the advice. It seems that my RAM-Slots have some problem, some work others don't. So i ended up with only 512MB RAM which made Snow Leopard cry. I've rearranged some of the Modules and with 2GB RAM everything works fine now. Transcoded more than 10 hours of video without any problems.
Maybe i should have this checked out by apple, but with the machine being 3 years old and me just waiting for a new model to buy a new one, i don't think it's worth it.
Anyway, thanks for the help and thanks to the developers, HP 0.9.4 is the best version yet.
