I want to convert my mkv file (4.3 go) to a mkv file (only 3.8 Go), but when I trie to change the Audio Codec from AAC to AC3 passthru, it automatically return on AAC.
The input is French (DTS 5.1)
I do the same things with an other film and it was okay.

Select an AC3 audio track. 0.9.3 doesn't support DTS passthru.

There is only this track.
What can I do to change the DTS track to AC3, or can I encode the movie without encode DTS.
I only convert the movie and then put the DTS track with.

If the current SVN supports DTS passthrough, you can read up on how to compile your own unsupported version of HB.

This here link http://www.networkedmediatank.com/wiki/ ... DTS_to_AC3 is apparently how to convert DTS to AC3 on OS X (I haven't tried it). If you're using Windows, eac3to will do the job more simply.
I wonder if a future version of Handbrake might include DTS to AC3 encoding using libdca and aften? That would be great for Blu-rays in particular, many of which only have a DTS (HD) track any no AC3.

That's why I said "many" and not "all". The majority (>50%) of Blu-rays indeed have an AC3 track, whether it's the only track, an interleaved AC3/TrueHD track or a secondary track accompanying LPCM. It's mandatory for a Blu-ray to have either AC3 or DTS, but not both. So we can say that most Blu-rays have AC3 but there are still many that only have DTS.

... and hb still cannot convert dts to ac3.
