MKV with srt file.
MKV -> MKV works great.
MKV -> MP4 Works, but even with default checked, the subtitle track is disabled in vlc. You have to manually enable it.
M4v-> M4v Works, but same as mkv -> mp4, default didn't work.

Example
"--subtitle 1 --subtitle-default=1 "
[21:08:12] * subtitle track 0, English (id 2) Text [TX3G] -> Pass-Through

Yes, everyone but Apple seems to ignore the default flag. And apple screws it up royally be making it a switch that, when off, make all subtitles absent from the subtitle list.

Am I correct in guessing that I'll have to wait until the next release of Handbrake to get this functionality in a compiled form?

Not at all. You can always download and install a current nightly build instead.
