Order of Video & Audio tracks

I recently came across Subler and have been using it to add/remove audio tracks from my videos. When I open a movie that I have encoded with Handbrake, it shows the audio/video tracks in the following order: Video Track, Stereo, Surround. I opened a movie that I purchased from the iTunes store and it has the stereo audio track first and then the video track. I'm just wondering why they are different and if it makes any difference which comes first.

The AAC track should come before the AC3 surround track. I don't think it matters where the video track is.
