How do I only convert from 1 type to another?

I have a folder with vids., some are .flv & some .mp4... I only want to change the .flv files, have .flv in the open file type & put a folder in the que, but it seems to be encoding all the files not just the .flv files...

Move the mp4 to another folder, then convert the folder with the flv in it.

Or use HandBrakeCLI and script it.
