.f4v file conversion broken past ver. 0.10.5

Please describe the problem in as much detail as possible:
When attempting to select any .f4v file as source, versions beyond 0.10.5 (from the 1.0.0 build on) will not see the file as valid (Or at least any of the multitude of .f4v files that I have created from Flash Media Live Encoder 3.2). Version 1.0.3 will actually experience a hard crash of Handbrake.

What are the steps to reproduce this problem:
Install the most recent version of Handbrake. As source file, select any .f4v file created from FMLE 3.2.

What version of HandBrake you are running:
Works correctly on 0.10.5. Fails on 1.0.0, 1.0.1, 1.0.2, and 1.0.3. Fails on x86 and x64 versions.

What operating system and version and you running (e.g. OSX 10.11, Windows 7, Ubuntu 14):
Tried on Windows 10 Pro 64bit, Windows 7 64bit, and Max OSX 10.12 with the same results.

Where did you download HandBrake from? handbrake.fr or somewhere else?

If there was any error, exception or crash report displayed, please copy it and paste it here:
On versions 1.0.0, 1.0.1, and 1.0.2 the "No valid source or titles found." box will appear. On version 1.0.3, the handbrake instance will crash, with the windows dialogue appearing that says "HandBrake has stopped working - A problem caused the program to stop working correctly. Windows will close the program and notify you if a solution is available"

Try the current stable or nightly release.

Same results using the Windows 20170312 Nightly GUI.

Same results using the most recent Windows stable version 1.0.3

Both on 64 AND 32 bit installs.

This problem has actually worsened. On the most recent versions of Handbrake, it actually just does a hard crash with the "Handbrake has stopped working" Windows dialogue popping up.

Can you provide a small sample, ideally 25 MB or less, that exhibits the issue? Use dropbox or similar and share a link, and we'll take a deeper look.
