Handbrake shortens videos after conversion

EDIT: I downgraded to version 0.9.9 and the problem DISAPPEARED. So the issue comes from Handbrake ver. 0.10.5 itself. Now we're waiting for a new release correcting this! :D

Please describe the problem in as much detail as possible:
After importing and compressing videos in Handbrake, videos are trimmed / shortened by a few frames. For instance, for a 25 fps video, the new converted video gets its first two frames "deleted", making it shorter than the original. This problem is concerning, indeed, it causes issues with Mocha, a motion tracking program I use for After Effects. The tracking data seems out of sync due to this problem. I tried other software with the same source, and it works with no issue.

What are the steps to reproduce this problem:
You can simply take any video, convert it with Handbrake, then import both original & converted videos into any editing program, and compare the length of both files in the timeline.

What version of HandBrake you are running:
Lastest version, 0.10.5

What operating system and version and you running (e.g. OSX 10.11, Windows 7, Ubuntu 14):
Windows 8.1

According to your log your source is 22.08 seconds, this equals 552 frames at 25fps.

Handbrake says it received and converted 552 frames then outputted 552 frames.

So if a few frames are missing does your source have 554 frames or does your output have 550?

Edit: Do you get the same results with the nightly build?

I Will check that for sure. Thanks for the input. I haven't tested any nightly build yet. All of this is really strange, especially because the 0.9.9 version doesn't have that issue..

Yea it's not like there's been literally thousands of changes, and more in upstream libraries, since 0.9.9.

Ok facing a new problem now! Whether I use Hanbrake 0.9.9 or Handbrake 0.10.5, the compression is horrible! I don't know why, but with the same settings as before, those I've been using since I have this program, the compression is terrible. Weirdly, it looks like this compression problem occurs since I've upgraded to Windows 10..
