c.) Select your Subtitles and Chapter file is desired (NOTE: I haven't done any projects with subtitles yet.)
Step 5: Upon completion of extraction, run mkvmerge GUI and drop in the MKV & AC-3 files and run.
a.) This will give you a complete MKV file that Handbrake can import.
b.) You can delete the original MKV once you've verified the merge if you like.
Step 6: Open Handbrake and open Video File
a.) Select the newly created MKV file and encode as desired
(Optional)
Step 7: Run mkvmerge GUI and drop in the recently completed MKV file and your extracted DTS audio file
a.) De-select the AC-3 audio
b.) Set whatever language and track flags you desire
c.) Insert you chapter file.
d.) Specify an output filename and run.
e.) Verify you work, and if delete any files no longer required.
Note 1: This process can either be done by ripping to the hard drive with AnyDVD/HD or simply let AnyDVD/HD do it's magic extract on the fly.
I think it's faster to do it on the fly on my setup.
Note 2: You can extract the audio in any format that is supported. Be advised that Handbrake may not recognize the format or may not be able to handle re-encoding of this file. For example, if you choose to keep the original DTS file, I have always needed to convert it to AC-3 and mkvmerge it to get Handbrake to correctly give me my desired output. The times I've had a DTS file merged into my MKV, the audio at the end of the encoding was silent and the video portion used my entire allocation of space. So what I do is subtract the size of the DTS file from my target size (plus about 10-20MB). This has resulted in a target file that is close enough for my purpose.
I most always extract my audio to the best quality available and re-encode externally if possible.

Wow, you go through WAY to many steps here!!
First off, grab and complile the latest SVN of Handbreak.
Here's how I do it.
Rip with AnyDVD HD
Use Clown BD to create your .m2ts file taking out unwanted stuff, and to do any audio conversions and time alignments etc - (This automates the TSmuxer and eac3to. It even puts the m2ts files in the correct order and stitches them together e.g Pinapple Express).
Send the created file to Handbreak.
Done.
So far I've seen .m2ts files that have MPEG2, VC1, and H.264, and HB has had no problems at all. Here is a list of stuff I've converted so far with no problems with the AppleTV preset and Universal presets. Now my daughter knows how to put a disc in my PS3, having the ability to back up my Blu-Rays is great. With DVD I went through 3 Finding Nemos!!
