MKV file plays properly in VLC before Handbrake, but high CPU and not responding in VLC afterwards

Description of problem or question:
I completed a Blu-ray rip of an Anime to .MKV files. Afterwards I can play the videos via VLC and they play smoothly and without any issues. After running them through VidCoder it caused playback issues in VLC. So, I deleted the output files and ran another encode via Handbrake to see if it produced the same results. It did...

The issue seems to just be with this one Anime. I have completed others without having this issue. I am trying to use VidCoder to batch encode burned in subtitles and shrink file sizes for a Plex library. VidCoder recommended I run the same process in Handbrake and report the issue here if it persisted, which it did.

*I wish Handbrake could do batch encoding with the ability to save Custom Presets for burning in subtitles. Quite a lot of my videos have forced subtitles for the non-English parts, but I can't find a way to save a preset that keeps the settings I desire.

The bitrate is pretty high, although it shouldn't be a problem for that CPU.

I'd try another video player like MPC-HC.

If you really want to change the encode to try to make it work in VLC, try the fastdecode tune.

Also you have a duplicate audio track wasting space.

The HB preset system has no problem burning in subs as part of a preset, coupled with the selection defaults for picking which track if any you get.

That may only work around whatever the issue is, on that CPU, even with avcodec's software decoder, there's no way VLC is struggling to decode this file. Could be I/O but even that sounds unlikely.

Does remuxing with Mkvtoolnix help at all? https://mkvtoolnix.download/downloads.html#windows

Or maybe selecting the third audio track in VLC?

Okay, from the HandBrake GUI when I open a preset and click on the Subtitles tab I see Foreign Audio Scan as the default. From there I can select the first subtitle track and save it as a preset. For some reason, if I change that to the second subtitle track for a batch encode it only sticks for the first video encoded. No amount of saving the Custom Preset will keep any settings for the second subtitle track.

Most of my videos seem to have 2 subtitle tracks. The first is usually all subtitles and the second is just the ones for the few non-Engilsh parts in a show or movie. From what I can tell it's easy to configure the picker to select the first subtitle track, but picking anything other than None, First, or All seems impossible. And, because my primary player is a Roku I need subtitles burned in because it causes a transcode if any PGS subs are selected while watching.

Am I missing something?

If you really want to change the encode to try to make it work in VLC, try the fastdecode tune.

Also you have a duplicate audio track wasting space.

The HB preset system has no problem burning in subs as part of a preset, coupled with the selection defaults for picking which track if any you get.
Here's what I don't understand:
This is 1 anime, every episode. The original Rip via MakeMKV plays perfectly in VLC and I can stream it via Plex without subtitles turned on. After trying to encode it either via VidCoder or using Handbrake (different qualities and settings) it causes VLC to choke and report Not Responding when I try to change audio tracks or pull down the menu to see what Subtitles are available. Upon getting frustrated with the VLC sluggish behavior and clicking the X to close it, Windows reports the application is not responding and asks if I want to force it closed or wait. I did manage to select Audio Track 3 as was recommended in another response and it didn't help. I also disabled audio and that didn't help either.

I've completed the same process on several other anime series and there are no issues playing them in VLC before or after burning in the subtitles. It is like Handbrake and this Anime just don't get along, so letting Handbrake do any processing to the files renders them unstable when playing them back via VLC and I'm just trying to figure out why.

I guess I can try re-importing the Blu-rays and run another encoding session to see what happens. I don't want to remux because there's 24 episodes and it took about 10 to 12 hours just to encode them with VidCoder the first time. Having to remux all 24 episodes just doesn't sound like something I want to do.

If you have a sub track that's just the forced sections you want, you don't need FAS.

Can you try the following?

(1) remuxing HandBrake's output (MKV -> MKV, no re-encoding) using https://mkvtoolnix.download/downloads.html#windows

(2) if 1 doesn't work, try encoding the file in HandBrake without the TrueHD Passthru tracks (e.g. with just one audio track, encoded as AAC)

Update:
I re-ripped the Bly-rays just to see if something went wrong during that process because it had been a while and MakeMKV may have been updated since then. It didn't help...
So, I kind of followed some of the above recommendations. I setup another set of templates in VidCoder that removed all but two of the audio tracks (I kept the first two and that left out the commentary tracks). I also chose a different encoding preset and set it to Fast Decode. I ran the first file through and then checked it with VLC Media Player and it played properly. I then ran the rest of the episodes through VidCoder and everything is good now.
For what it's worth, I have ripped 5 more Anime series and ran them through my original VidCoder templates without any issues. For some reason this one Anime just refused to function properly with the normal settings I've been using. I still don't know what the issue is, but I'm over it now and moving on.
I would really like to think everyone who responded! This kind of help and dialog lead me to a solution and I am very happy!

I'd rather choose another MKV player
As far as I know, there are many free video player can be used as VLC alternative, like PotPlayer, MPC-HC, 5KPlayer, KMPlayer, etc.
Each one of them processes the original and processed MKV files with different performances, of course. But it is my first choice.
