This is more of a suggestion for a future feature than a problem.
I have to try and find a workable set of parameters for a blu-ray box set of 73 episodes.
What would really be useful would be, either parameter metadata tags in the output file that contain the parameter set used to create the file, or a log file associating the file name with the set of operating parameters.

Does the HB log file not work for you?

There is an option in the handbrake GUI to have the log file for each encode copied to the output directory, if you're having trouble finding the ones that are already saved.
It's there if you really are using the latest version of handbrake. You can follow the instructions in the link you included in your own message to find the ones that have already been generated.
