What you can do with subtitles varies with what output format you select. MP4 accepts only limited subtitle types; This prevents a lot of "passthru". With MKV, your options are more varied, but still, not everything can be passed through untouched.
If you are dealing with an image-based format, like VOBSUB or PGS, what you get on the output will be the same as the input. Text-based formats, though, are subject to the rules of the renderer; there is no "original", just what the first renderer did with the input.
With the missing logs, we can see what you are talking about.

here's a comparison of media info:

not only it looks visually different but it also for some reason moved around sub tracks placing english first.
the only thing I can come up with is to mkvmerge old file's subs with the new one's video&audio, but that's an extra step every time.

So, we still don't have logs to show us what handbrake saw when it read the source, and what you were commanding it to do.
Giving us two media info outputs and no logs is like presenting us with two kinds of pudding, and asking about how they were prepared.
