Muxing and CPU Performance

Ok, after having searched this forum and read a few topics on this subject, I understand that the encode remaining on muxing for any given period of time, and CPU performance staying right around 50 for this time is normal for an encode, correct?

Also, how is it possible to deactivate muxing? Is it advisable?

This is the only problem(so to speak) that I have encountered with handbrake so far...just working on figuring out how to consistently use this program... :)
