Encoded Videos Always Miss Some Part Of Subtitles

Description of problem or question:
I've encoded 4 movies from Blu-ray M2TS files to MKV x265 10-bit but subtitles ALWAYS miss some parts randomly. For example in this one movie, subtitles are missing around 00:01:47 (And other places too) and this other movie, they are missing somewhere around 00:36:08 (And other places too).

HandBrake version (e.g., 1.0.0):
1.1.2



Operating system and version (e.g., Ubuntu 16.04 LTS, macOS 10.13 High Sierra, Windows 10 Creators Update):
Windows Server 2016 (With latest updates)

What'd you use to rip the disk?

Try ripping the whole title to MKV with MakeMKV, rather than piecewise out of the M2TS files.

Yeah, if you open the TS files directly, you're probably going to be missing stuff that is part of the play list for that title.

MakeMKV will assemble all the parts of the play list into one file, which handbrake will handle just fine.

You do not have to re-rip the disk in this case - MakeMKV can open the backup and create the MKV files. Have it open D:\MIRACLE_IN_CELL_NO_7\BDMV\index.bdmv and you will be able to select which titles to make into MKV files.

HB should handle blu ray folder structure, just try open folder option.

I'm not ripping it piece-by-piece. The Blu-ray rip was downloaded from CHDBits and in the BDMV/Stream folder there's is a .M2TS file with the size of ~34GB. It is the whole movie with all audio tracks and subtitles. I'm trying to encode that.

That's the problem.
I think you've misunderstood a couple of replies. Re-read these replies:

MakeMKV won't be able to remove the encryption from a BD disk structure that it didn't rip from the disk. Critical information necessary to do that probably wasn't included in the download.
