Encode MP4 from separate audio and video files

I've got video files I'd like to convert with Handbrake, but the audio is in a separate file. Is there a way to select an audio track from a different file and have the audio and video encoded into one mp4? Thanks for any suggestions :)

Best solution would be a video editor, then feed the output to handbrake.

Cheap/fast solution, assuming that the audio and video are matching lengths and there is no requirement to synchronize them, mkvmerge (part of mkvtoolnix) to multiplex them into an MKV file, then convert them to an MP4 using handbrake.

Avidemux. It can loslessly merge/join. It can or transcode audio/video into all(?) the codecs and containers supported by HB. It's weak on batch and correcting bad aspect ratios. I use HB mostly, but use ADM for cases like this.
