Conversion result not like original?

Description of problem or question
I might not always be using the proper terms but I'll do my best...
I'm converting this tutorial video of a software where at one moment in the video, there is a pop-out menu coming out of the left side of the screen which appears to enlarge the video? (I'm guessing that's not the case but rather that the video editing of the tutorial made it so that the unnecessary parts of the screencast be blacked out).

Anyway, in the Handbrake converted video, when the pop-out menu comes up in the video, you don't see it entirely. INstead the image is cut-off where the black bars where seconds ago. As I said, I'm probably not expressing myself in a very comprehensive way but hopefully the screenshots below will explain it better than I was able to:

So here is the original tutorial video. On the left the video as it is 1 second before the pop-out menu is clicked, and the right photo is with the pop-out menu. As you can see, the video is then larger than on the left (I cropped the photos but on the right and left are the usual black bars)

Huh? Dunno what's wrong with the image hosting? I'm using imgur...any ideas?

HandBrake detects and automatically crops black boarders around video. In cases such as yours where there is a brief sequence that renders video into the black border area, HandBrake can get the cropping wrong. You can manually disable cropping on the picture pane in the UI.

Actually, there still is a slight problem...

When adding the files via 'Folder (Batch Scan)', after I set the cropping to Custom with '0' everywhere and click 'Add All' under the 'Add to Queue' menu, only the first file has the crop setting I just made. The others, use the Automatic setting?! A workaround would be to add them one by one but I imagine this is not a normal behaviour, right?

Create a preset with zero cropping, set it as your default, then load all your files and add all.

Yes, I was just about to post that I'd figured out the problem as well. So, I know how to fix it but, isn't it a strange behaviour? I mean, it would seem pretty normal to maybe want to use the overall settings of a preset but just slightly tweak it to meet personal needs.
Too bad one has to everytime create a preset which in my case, will probably not be used again (I know, I can just delete it after but still...).

That behavior is one of the things that is changing in 1.1, when it comes out "real soon now". If you're using the nightly builds, it should work the way you're expecting it to.
