Why can TrueHD 7.1 not be passed through with an mp4 container?

Because the specification for TrueHD in MP4 is not public.

What is the best way (if any) that you would recommend encoding the audio for 7.1

I don't know about Dolby, but when speaking DTS...the DTS HD track doesn't actually contain the entire audio, but only the difference from normal DTS to the HD part. I'm GUESSING that they have done the same at Dolby's end, in order to save media stream bandwidth, so just choose "auto passthrough", it seems to work for me :)

PS - I don't have a 7.1 playback set, so I have only tested 5.1...
