Maintaining Surround Sound 5.1

Hello,
I have been using Handbrake for years but have always encoded with 2 ch stereo. I am interested in maintaining 5.1 ch Surround Sound in my encode but am running into trouble.

Using Auto Passthrough

1. DTS-HD MA or DTS passthrough downmixes to 2 channel
2. TrueHD 7.1 downmixes to 5.1 whie AC3 passthrough works

I have had some success by converting using 5.1 channel downmix. If I do it this way is it better to do it using AAC or AC3? Wondering why the passthrough is not really working. I have tried different passthrough's option 1 above on Ac3 passthrough leaves no Audio at all.

I am using the mp4 container for iOS compatibility

I would say AC3 - Bitrate = 640 - Mix down = 5.1 which will retain all channels and no real quality loss compared to AAC.
