Problems converting DXTORY mux.avi files

Hi All,
I've just recently started using dxtory to capture game play and am using handbrake to convert the .avi files, which are huge, in to manageable mp4 files. As i understand it handbrake can only handle one audio stream. If I convert a dxtory .avi using handbrake the mp4 created either has the game sounds missing or my commentry. The solution to this, is within dxtory there is a tool to combine the two audio tracks in to one. This works well, it creates a brand new .avi file with just one audio track. The new dxtory file created is, as an example, called RocketLeague 2017-04-16 10-11-20-302_mux.avi. The problem is when i run this one through handbrake it seems to hang for a few minutes and then take absolutely ages to encode. When it is completed there is no video and the audio is mainly static.
Handbrake = ver 1.0.7 64 bit
windows 7 pro 64 bit

Mux in ffmpeg. That's the quickest and most predictable outcome.

HB can handle multiple audio streams fine.

Hi Rollin,
In the audio setting of HB I had tried to add all available audio, the result was still only one of the two streams in the new MP4. How do I get both streams encoded please? What am I not doing?

On the audio tab there should be an 'add track' button.

Remux your file in ffmpeg.
Dxtory reports two discrete audio streams. Handbrake is doing what it is told.

Can I re-mux to ffmpeg using dxtory or will I need to use another programme? BTW I'm not new to HB but I am new to using it for these sort of purposes. I'm not trying to be critical of HB, far from it, I'm a great advocate of Handbrake.
