I'm running WIndows 10 x64 1607 English Enterprise.
Last 3 versions of HandBrake that I have installed, (last one 1.0.2 with previous manual uninstall and deletion of everything that I have found for my user and the admin under Roaming) HAVE NOT created a Shortcut anywhere.
Always launched the installer with RMB Run as Administrator.
I must navigate to C:\Program Files\Handbrake and double-click the exe file.
Obviously I have now created a Desktop Shortcut manually.
I have searched and there are some entries for a Silent Install, this is not the case.

Not much we can do about these kind of problems until we move away from the NSIS based installer we use. So for now, I'd suggest you just create the shortcuts as you've done.
Shortcuts seems to be working for most users so it's unclear why a very small number of people had problems.
