MKV Issues

I recently started encoding with Handbrake after reading many posts. I am using MakeMKV to rip the Bluray or DVD, and then I pretty much followed Rokoding settings for Handbrake for the 1080p settings. I saved the settings, knowing that every time I am having to select the AUDIO and Subtitles, as for some reason it doesn't save it in the pre-settings.

If I run with the settings below and save it to MP4, everything works fine. But if I use the same exact settings, simply change it to MKV, the audio is not working with the DTS and my Roku 3's (4 of them) have issues and will ALWAYS display an error message that it can't play the movie.

Any tips would be greatly appreciate it!

My Rig:
ASUS Z97-A/USB3.1 with Intel i7 4790k @ 4.6GHz liquid cooled
16GB RAM
EVGA Nvidia GeForce GTX 660 Ti 2GB
Samsung SSD 850 EVO 250GB (boot drive, programs drive, ripping to this drive)
OCZ SSD Agility4 240GB (2ndary drive, move the MKV files to open space after)
ASUS Bluray 16X
Windows 8.1 Pro 64-bit
MakeMKV v1.10.2 64-bit
Handbrake 0.10.50.0 64-bit

Settings are:

Anamorphic: Strict
Cropping: Automatic

Filters
Detelecine: Off
Decomb: Decomb (Default)
Denoise: Off
Deblock: Off
Grayscale: (deselect)

Video
Video Codec: H.264 (x264)
Framerate (FPS): Same as source, Constant Framerate
Quality: Constant Quality @ 20RF
x264 Preset: Slow
x264 Tune: Film (Fast Decode - deselect)
H.264 Profile: High
H.264 Level: 3.1

Audio
Source 1 example: 1 English DTS-HD MA Codec: DTS-HD Passthru Trackname: DTS-HD
Source 2 example: 2 English AC3 5.1 Codec: AC3 Passthru Trackname: DolbyDigital

Subtitle
Source: 1 English (PGS)

You have to post an encoding log in order for us to know what is going on.
