GBPVR to Ipod Hi Rez

I know this can be done. I absolutely LOVE Handbrake's quality of DVD encoding.
My Hauppauge PVR 250 captures DVD quality TV and I would love to use Handbrake to encode it as well. I've been trying other programs and they suck.
I can get Handbrake to encode a 2 or 3 minute clip, but it instantly fails on a whole show.
I recently installed GBPVR. Does anyone use this for TV to Handbrake and if so can they tell me their settings?
Or can someone point me in the direction of some encoding software I can use if I can't use Handbrake? I watch the shows from my iPod to my Hi-def TV, so quality is important and Handbrake has always been awesome with DVD encoding!
