MKV file encoded using handbrake. Made mistake with 2nd track audio and now need to reencode 2nd track audio codec.

I am using the USB port (connected USB flash drive) on my Roku 3 to play all my ripped/encoded videos.
Roku 3 is connected with HDMI cable to my Denon AVR-S710. I then connect the Denon to my Samsun HDTV.
Everything is playing perfect except audio is not being recognized by my receiver as surround sound. Being recognized as a stereo channel. I can get surround sound by manually change input on my receiving to surround sound but that is not the same.
So ---- on my latest ripped video I decided to make a change with the audio encoding process.
I went back and decided to change the 2nd track audio codec. I CHANGED the 2nd track codec to AC3 Passthru from DTS Passthru.
That made it work. My Roku 3 now identifies the audio correct and my Denon Receiver is now oututting DDS and DDT surround sound. This is great news and bring my question for your expertise and help?

How to reencode all 50+ movies that I have encoded with Handbrake. I do not want to lose video quality I only want to correct the 2nd track codec (ie. replace DTS Passthru with AC3 Passthru). Everything else stays the same on all MKV videos.
Current version of Handbrake is 10.2.7286 32 bit version for Windows 10.
