Is there an .ini file etc. where the default can be changed from .MP4 output to the .MKV option instead?

I believe you can set this in the preferences in the latest version.

The supported version of handbrake lets you set up preset that include the output file type, so you can (say) have a "high MKV" preset that outputs an MKV file with multiple language audio and subtitle tracks, and a "tablet" preset that outputs resized M4v files with no subtitles and one audio language.

20151126230838-46e641c nightly doesn't remember MKV/MP4 preference on user presets after the program is restarted.
It's also got problems remembering subtitle settings.
Been this was since I last had to redo my pre-sets because the format changed. Audio settings were also not remembered but this has been fixed recently.
