I'm not asking if HandBrake can rip Blu-ray to a 3D MP4 file, I don't believe MP4 supports that. What I'm asking is if HandBrake can rip a 3D Blu-ray disc to a non-3D MP4 file, just like normal Blu-ray discs?

Technically Handbrake doesn't "rip" blu-rays at all as that would be the process of removing the DRM, but semantics aside if you feed Handbrake a 3D blu-ray to parse and encode it'll simply kick out one of the two sides as 2D video the same way some 3D blu-rays play in 2D in standalone players that lack 3D support.
