My video encodes at the wrong length, part of it is missing

Ok, I have some episodes of a show on my external HD that I wanted to convert so i could hook it up to my xbox to watch at my leisure. I managed to get handbrake to convert 25 out of 26 episodes properly, but episode 3 will not convert to the proper length.

I am converting from MKV to MP4. Each episode is around 22 or 23 minutes, a standard "half hour" minus the commercial time. Unfortunately, this one episode converts and ends up at 8:06 each time. I have tried to convert it four times with handbrake, and tried with three additional programs when it appeared that it would not work.

Two of the programs converted at the same length, the third one simply crashed. The file is not protected, and does not appear to be corrupted, as it DOES play on the computer.

I have listed the log here as needed. I would appreciate any help you can give me.

Oh, and I compared this one to several others, and though most everything looked similar (as much as i can tell, the code looks like mostly gibberish to me) I did notice at the end that the frames are not the same. This one shows 11k and 22k, while the rest show 33k, and 65k. This seems somehow important, as the ratio of 1:3 for the broken one and the successful ones are about what the lengths measure up as.
