player DVD in quickplayer or Ipod

I ripped a DVD using Handbrake, all it asked me for was the source location so i put in my DVD drive. After an hour or so of encoding it tried to open up quickplayer but would not work, i tried it with real player and same situation. However if I open the file with Windows media player it plays the DVD. What can i do to be able to play this on my ipod?
