Handbrake ends encode early or without outpu file

I've been ripping my full BD/DVD collection onto my hard drive and re-encoding some of the files I had previously ripped off using other programs. However I've come across 5 total files that will either run for several hours til the encode +pass 2 100% or will stop after only a few minutes. There is never any output file. I tried checking to see if perhaps it was jsut deleted after it stopped but the files don't show up when I attempt to recover them.

I have 8GB of memory and it peaks around 6GB. Also "psnr used with psy on: results will be invalid!". I have used the same settings with the last version of handbrake and no problems were found. However about 3 days before updating I found the first file that reacts this way.
