Container confusion

I'm still confused about containers. Basically it seems that I can choose MP4 or MKV for output. Do these 2 different containers use the same H264 codec? Is the only difference the fact that the MKV container can carry extra data like chapter markers & external sub titles that can be turned on/off in some media players?

Essentially, yes. Some players are compatible with only certain containers (Apple devices require m4v) and some players handle certain containers better. And as you mentioned, MKV can usually deal with more options than MP4 (I'm pretty sure DTS pass through is one of those features).

DTS Passthrough and better support for embedded vobsubs are the two major points.
